Shipmaster is the same as "Captain" to us humans. In Halo 2 and 3 he is the Commander of the Special Operations Elites and every mission they are supposed to complete. I would assume he would have command of at least one ship with that kind of a rank.

If you can, read the Halo graphic novel. It has a story about the Shipmaster that shows it. But essentially, he was attacked by his sub-commander who was infected and turned into a flood. The attack left him badly injured, including the wound to his face.
