The Surah which has the verses of fighting was reveled after non Muslims broke the peace treaty with Muslims. Than the Muslims were ordered to attack non Muslims. The verses are regarding the fight with them not 'All' non-Muslims who don't even do anything to Muslims. The verse 9:29 you gave is about the non muslims who live in Muslim areas they should be Muslims and if they are not they should pay Jaziya. (Muslims are ordered to pay 2.5% of there money every year to charity).

Non Muslims pay Jaziya and Muslims pay Zakat! If a non Muslims joins the army he is exempt from paying Jaziya but a Muslim still has to pay Zakat. Muslims are required to pay 2.5% of money they have during a period of one year, because of which sometimes they have to pay 10 times more than what a non Muslim pays. Yes I do agree that the Prophet Muhammad p.b.u.h came at time when there was complete ignorance.
