Yep, "red light, blinking in the twilight" refers to the beacon lights on an aircraft. The song itself is about wanting to move on, obviously tied in with living on the flightpath from/ to Heathrow ("Looking out my bedroom window, see the planes take off from heathrow"), and the realisation that Archer, the singer, is getting no-where where he livesand that he should move on before it is too late.

Actually, "red light, blinking in the twlilight" is ususally what planes do when they're in the sky. They have a blinking light.
