You should continue to keep the refugium light on 24 hours a day so that the chaeto can help remove nutrients faster and starve the cyano. The cause of the cyano is due to excess nutrients and phosphates so consider lowering these nutrients to eradicate the cyano. The cyano turning brown is and indication that it may be dying. Keep your feeding to a minimum and get some cerith snails and nazzarius snails to help stir the sand bed. Consider adding some carbon so as to polish the water a bit.

i see u use t5 lighting...i got a 55 gallon my self,,,,how many watts per gallon is it giving u? and are corals doing good? Great tank!

What about that slime that's appearing on chaetomorpha? Did you ever encountered that?
