The highest string is from a LaBella nylon-core piccolo set, so it's meant to be tuned to a high G (an octave above the standard bass G). So I take the EADGCG set and tune it down to C#F#BEAD. I have the Real Book volume 1, bass clef edition. Has this song and at least a couple other Jobim tunes. I've been playing bass for about 9 years.

Totally true. The rights strings and setup can make all the difference sometimes. A huge part of your tone (that often gets overlooked) also comes from your fingers and you! As you grow as a player, eventually you will find 'your' sound on the instrument, and you will be able to get at least a part of that sound on any instrument that you play. Always remember that the instrument is just a tool for the music that is in your head and your fingers!
In the world of custom bass guitars, 2000 isn't much. 3-grand is closer to an average price for a nice custom made bass, and you can easily spend 4-5 or more. My music usually doesn't pay too much, but I never expect it to. If I like the music/gig, then I'll play it! Any $ being offered is pure bonus. I've got a decent dayjob :)

I could listen closely and figure it out, but then again, so could you. I'm basically just playing what comes into my head. I hear a line in my head, and then I play it. And that comes from many years of playing by ear, and listening to / transcribing a lot of great music.
What kind of acoustic bass do you have? This one was custom made for me, with the woods selected so it would have a very warm tone. So that's part of it. The other part is the Thomastik-Infeld Acousticore strings. Nylon-core so they have a naturally warm/organic tone, plus I tune them down (down a minor 3rd on this bass) so they have a lower tension = more fundamental.
I hear that you have to know what you're looking for when you buy an acoustic bass guitar; the heaviness and thickness of the wood needed to resist the string tension ends up keeping a lot of the tone in the bass, instead of projecting the sound outward. True?
That's partly true. ABGs generally have thicker woods and heavier bracings, because they need to be able to hold up to the higher tension of bass strings. They're also quieter just because of the physics of the lower frequencies. Bass notes need a lot more power to get the same volume as treble notes, acoustically. Most of the time, any acoustic bass won't be loud enough to be heard over most acoustic guitars. I would say look for an ABG with good tone, and then just get a decent portable amp.

Thanks. I've known the melody for a long time, just from hearing it (it's a pretty simple melody to learn by ear). I got the chords from the Real Book (bass clef edition) and worked out my own voicings that fit well under the melody. Eventually I'll work on doing rootless voicings and other chord variations to make it more colorful too.

That would be a problem with your piezo pickups. It either needs a new piezo strip, or the current one needs to be properly adjusted.
