At the end of DMC 3 Vergil faces up against Mundus, he survives but is enslaved and apparently brainwashed. He becomes the dark knight known as Nero Angelo. This would explain how Nero Angelo has the other half of the amulet as we can see that in DMC 3 Dante has one half and Vergil has the other.
The whole Vergil plot line in DMC is never really explained during the game as far as i remember which, kinda makes what Dante remembers his mother saying and then what Mundus says to Trish pretty much pointless in terms of the story.
Nice to look back at it now though having played the other games and seeing how everything cleverly joins together.
