In this game he was rescued from Abstergo and put into an Animus to learn Ezio's story so that he may become an assassin quickly. Thus Assassin's Creed 3 will likely feature Desmond as a true Assassin fighting in modern times.

no you dont find his armour in the coffins, you have to find 6 coffins and take the legendary assassins seal from the sarcophogus, once you have all 6 seals the chamber altiairs armour is in will unlock
