@LordCHull the detailing of the firing of the halo rings is shown in the halo anime when they fired it and many were left behind. Also if you pay attention to the terminals there are only 7 of the remaining 12, the flood could have gone beyond the firing radius of the remaining. The second and third books in the forerunner trilogy may also explain the remaining flood in the galaxy.

The forerunners enermy were the humans. The humans had found a cure. When the when to the forerunner planet, the forerunner thought they were attack by the humans, so the tried to wiped them out. This is why the humans are related to the forerunner. The remaining human banish some of the forerunner to earth and turn them to there weakest form, Humans

@LordCHull Because the Flood basically control one if not more galaxies. So they left flood in testing facilities so that they could work on a cure so they would be able to fight back if the Flood ever returned.
