@hollowgroundxX you are hearing two effects. the one john is playing is called auto wah. the amount of attack from the guitar detrmines how low or high the wah sound is. so on his setting his attack is hard but then fades out as it rings. harder the attack the higher the wah. the softer, the lower the wah. of course thats their typical use. you can change settings to go backwards. the other rhythmic effect is commonly called tremelo but can also be found on a boss flanger pedal. i have em all

the tremolo effect you hear is actually a separate effect. sevendust uses a custom tremolo based off of a drum machine. you cant find those on a flanger; a flange pedal does something completely different. also the two effects you hear john using are a combination of an auto-wah (as you mentioned) and an envelope filter. adjusting the Q of the EF will give you that WOW sound that you hear in johns chords.
