Sorry to hear that this happened to you but it is not unheard of for the cover to come off. The Audi A3 that shares the same engine has the same issue. You can use a zip-tie to attach the cover to the housing by drilling a small hole in each piece.
That has just happened to me. I had no clue what happened to it. The dealership said it was probably stollen. I found that incredibly hard to believe someone would break into my car, pop the hood leave the CDs, radar detector and everything else of value and steal my dang intake cover...
They said it was my problem and not covered under warranty. I'm going back to BMW's.
Are you serious? Freaking hell!! It happened to me about 3 times and VW replaced it everytime... they even checked the radiator fans (as it ended up falling down into the fan and getting ripped to shreds... as you can see in this vid.) On the whole, I had great service with VW... I guess it depends on the dealer you go to.
After this happened though, I got myself a "Neuspeed P-Flow" intake and I could not be happier... I would really recommend it to you!!
Hell no... Brand spanking new. The issue has been fixed now though... I just ripped out the stock intake and installed a NEUSPEED P-Flow. So much better. :D

I was told that because of the amount of torque the engine shifts alot... he also said it would be a good idea to get new engine mounts...
go to mjm and look up mkv 2.0t: engine: mounts

I have the P-flo with the APR Chip and the awe boost gauge... its a lovely setup, highly recommend! (Even if I wanna sell my car for a BMW)

why? :( If it is an M3, then it is forgivable. LoL!
I was thinking of getting a Defi boost gauge as it matches the cars gauges. Also thinking of an injen Intake and REVO sports flash.
