Im not sure if there is any side missions but theres faction missins there piri reis missions theres secret location missions like hagia sofia to get Ishak Pasha armor which is bulletproof and faction acheivments where if you complete somthing like succesfully perform 3 den defences, make seven master assassins, and use assassin calls in story levels, you get Altair's sword.
