Musashi was always questioned for the killing of the unarmed Genjiro, but the battle against Musashi was being fought under his name as the Head of the Yoshioka Clan. Under the rules of War, even if Musashi was able to kill some of the clan swordsmen and got killed in return there could not have been any semblance of victory for him. To be called the Victor even after dying, it stands to reason that he needed to kill the Head of the Yoshioka Clan. which was quite unlucky for Genjiro.
The kid looks more like an eight year old than a thirteen year old and he has the voice of a child so the casting choice is slanted to stir pity for Genjiro.
Don't know if I like this particular adaptation of the book...
I'm reading the book right now (very near the end, actually), and as far as I remember, the kid doesn't rush at Musashi. They make it almost look like self-defense in this one, whereas in the book, Musashi just jumps down and rushes the kid, immediately taking his head off against a tree.
The guilt that he feels about it also isn't supposed to occur until awhile afterward, when he thinks back on the kid screaming just before he died.
@Serkant75 In the book he just stands still under the tree, no challenging Musashi. He was told by his father and other elders that he must be only formally presenting the Yoshioka school as its new head, and he must not really fight. Maybe he was even unarmed because no one thought Musashi will really attack him instead of other Yoshioka members. In fact, the poor child was slain in cold blood like a sacrificial lamb. Defenseless and not willing to die.
Musashi is a disturbing swordsman he killed a young boy!!!

@micahely Yes, you are right. In the book the episode is much more cruel from Musashi's side than shown in the movie.

Musashi's challenger is the 13-year old Genjiro, heir to the Yoshioka school. He is protected by his uncle Genzaemon.
