i dont know if you were paying attention or not but the name on the doctor's cot was Melody Pond. The doctor realized who River Song was after reading it. So what you have is River Song's name in Galifreyan.

Ok, folks, here's a thought... Bob, notes the character of "∂" from a 1975 Edition of the "The Making of Doctor Who". Well, that's lower case alpha. Gallifreyan history claims there were three initial Timelords who became responsible for the development of Time Travel, Rassilon, Omega and The Other. It's also rumored that The Doctor used to be The Other, and well, if you put "The Other" opposite of Omega, well, you have Alpha. Before it's over with, he will rebuild Gallifrey. Mark my words.

a matured timelord takes a second name (the doctor, the master, the rani. Romana either did not take one or chooses to use her real name), and he has long wanted to distance himself from gallifrey's stifling politics and policy of having time travel but not using it

For what it's worth, in the audio Dr Who story "Slipback" it was said that the Dr's companion (in that case Peri) couldn't pronounce the Dr's real name; hence the "Doctor" title.

My understanding is he doesn't use it because it is connected to something in his past that he's running from. Although there have been suggestions in some episodes that somehow he isn't allowed to use it. I don't remember them off hand except they were during Russel T Davies run as excutive producer. Moffatt seems to have abbadoned that line of thought though.

I just finished watching the entire series up to this point again, and that seems to be the general rule. In the Big Bang 2, both Amy and the Doctor come in contact with future versions of themselves, but the universe was already exploding at ever point in history, so the paradoxes were just lost. (I'm a huge nerd.)
