Don't forget that Altair had to kill the original leader of the Order, and after that, he took control, and he's the reason that it's been maintained for so long. Sure, we get to actually see Ezio manage this army in Brotherhood, but we can't forget that even after Assassin's Creed I, Altair had a long career afterwards as well.
