When you think about it, the same basic thing happens in Metroid fusion, think about it, Samus is about to be killed by the Omega Metroid after being drained to 1 health by a single scratch, but then the SA-X rushes in (driven by a mindless need to kill Metroids), and completely pwns the Omega Metroid for a while, then, it gets owned, you absorb the Core X, and you get a new ability. (The ice beam, which is actually an old ability, :p) Which in turn you use to easily defeat the Omega Metroid.

In metroid 2, that metroid hatched and saw Samus, and thought she was her mother. When Samus was about to be killed by Mother Brain, the metroid came back to save her. When the metroid was attacking Samus, perhaps it didn't realize that it was Samus initially.
