It's really a Jazzmaster thing I've found, I can't get that crazy stinging tone with any other guitar. I crack up the gain on the amp then use a boss distortion in combination with it and from the bridge pup you can get that sound. You can get similar sound from a really hot P90 but it's still not as cool as from the Jazzmaster. I'd like to experiment with a couple of Proco Rats... =)
Sounds like a Blue Box by MXR. It's an octiver/fuzz in one. It is sort of an all or nothing pedal: when it's on you really know it. It's about as subtle as a smack in the face, but very cool when used tastefully - like here. Jimmy Page is a fan, too.
I would bet a healthy sum that the pedal he's using during those fuzzy solos is a zvex fuzz factory. he's been known to use one and that tone, in all its octavey weirdness, is totally fuzz factory-ish.
the fuzz factory was released in 1995. zack vex even says on his website that "I have had the same battery in my prototype since 1995." this concert took place in 1997, after the release of brighten the corners. so it could be a very well be a fuzz factory. it sure sounds like one to me.
that being said, it could still be big cheese. you're right that malkmus used one. i guess i am not familiar enough with the big cheese to definitively say that it is not one. but really, who cares?

It's actually a Lovetone Cheese Source fuzz. They're a British company. Their pedals are pretty sought after now.
Plus, you have to realize, the ZVex Fuzz Factory wasn't released until 2004...
