As far as speculation on Jon's parentage, I don't believe he is a Targaryen. I think that Martin was making a huge point when he explained how none of Robert's children were actually his own. The point was that none of them resembled him at all. If Jon was Rhaegar's son (and I know, it isn't impossible), then wouldn't he have silver hair like Dany and Viserys? I actually think that Ned was Jon's father, though who his mother could be is still a mystery. As for the pairing... I ship them.
I'm still convinced Jon might be the bastard son of Rhaegar & Lyanna, so I guess it'd sort of keep the Targaryen tradition of incestual relationships..?
@MickyNorris91 yeah... the Lyanna/Rhaegar theory seems the most likely to me aswell. Even though the thought of incest disgust me.. But if the theory turns out to be true Jon would be her nephew, so i guess that isn't as bad as Jaime and Cersei :D

While, yes, them being together is incestuous, that was never really an issue with the royals in Westeros or House Targaryen. It actually was quite common which, if the theory is true, makes them the most logical pairing.
