In both games, there is a memorable and iconic A.I system that is using the main character in an experiment and seriously fucking with their heads the whole time. The song is what the A.I in Portal sings as a final "fuck you" to the player, and the A.I colonel in MGS2 does the same pretty much towards the end of the game, just in long speech form.

There are other comparisons to be drawn, but that's up to you, the viewer to figure out.
