Very intelligent construction. I also had the idea of using mindstorms to manage Lego model railroad. But I did not have time/money/room. I will do this in the future.
Some suggestion for improvement: Instead, that NXT sends power to servo motors, which manipulate a switcher, use the NXT to send power directly to the track. To do this, use the Lego article 8528. Then you can use the NXT for manipulating speed, too.
No, the programming was not hard. Basically it is just a loop that continuously checks the light sensor readings. If the light intensity spikes (because the train moves in front of the sensor) then the power is cut to the tracks (by turning the servo motor). After a delay (while the train is stopped at the station) the power is restored and the train moves on.

No switcher and speed regulator will be needed.
