Can't you say, the "anti-nutrient" content of plant-based proteins are generally present in un-cooked foods whereas they are removed during the cooking-soaking-sprouting-fermenting types of processes? I see raw meat being potentially very difficult for the human body to digest, etc... and it may be dangerous. So, we cook it. Same for vegetable proteins, no?
