What is to say that GlaDos puts injured or dead test subjects (your "brothers") in the cube and you are in a sense "taking out the trash" for her? It would explain why GlaDos tells you to ignore the companion cube if it speaks to you, it would mess with the data.

That is ratman's skull. the last transmission signal in portal 2 found in 1 of ratman's rooms can be translated into a picture of a companion cube on the moon. And this picture is definitally a skull in space. Also ratman might be cave johnson.
