The Darkness wanted Team Mario to fight Ganondorf's army to weaken each other; the Darkness and his forces would then wipe out the rest of whoever was left at the end. It sounds like he believed that Team Mario would just barely win out over Ganondorf's army, so he thought finishing them off afterward would be rather easy.
