Basically she has to leave Narnia, and Aslan says she's never coming back, so it's your normal fairytale breakup. But they had to leave out a lot of the flirting scenes probably because in the book after Prince Caspian, "Voyage of the Dawn Treader", Caspian falls in love with the daughter of a star (literal star, not Hollywood paparazzi kind), and marries her. So they may be bringing that into the next movie.

Ben Barnes said in an interview that they did end up taking out a lot of scene with Caspian and Susan flirting so that the end of the movie seemed more spontanious and romantic.
