i'm sure this has already been hinted at; however, in 'Mel Bay' book language: you need to reverse your picking- start with the up-stroke, on the *first*note; and alternate picking from there on through the arpeggio section- cross picking, as mr. Fripp says -
but up-down-up-down, not down-up-down-up...
(up would mean from the treble strings pick in the direction of the bass strings: simple 'Mel Bay' book vernacular)

I'm trying to learn this song right now, and it's really hard man. The hardest part is remembering to leave your pinky down when you're playing the first riff and letting the note sustain.

The slow parts are absolutely insane. They're pretty much impossible and are much harder than the fast parts (which, at the right speed, are frakking hard, as well). Seriously, Fripp's fingers are all over the place, playing the most perversely asymmetrical lines during those parts. Amazing.
once you get the hang of them they really feel beautiful to play. Especially if you feel the 4 pulse through them that the bass and the drums end up doing. I still recon the fast wholetone bit is heaps harder.
Well... what can I say? It's Fracture and it's being played. Albeit with a few mistakes, but to merely attempt this is a feat in itself let alone pull it off to any degree of success, which I believe you do very well.
good! although it is meant to be played faster. i learned to play whole moto perpetuo two years ago at 120 bpm (without resting fingers of the right hand on guitar body!) after i found a transcription in guitar techniques magazine. that was a time when i practiced a lot so one day i hope to return to my guitar playing and try to play along fripp's part from USA live album :)
