The Warm-up to the intermediate series consists of the same sequences as the warm-up to the primary series, but ends at Parshvottanasana. Utthita Hasta Padangushtasana to Virabhadrasana B is only done in combination with the primary series. So yeah, the start of this videos looks like its primary series, but really its just the warm up for both series.
I believe 2nd series starts the same as 1st series for the standing poses. Keep watching the whole video. You can also check out David Swenson's book "Ashtanga Yoga: the practice manual" for further clarification.
you are right,enter the intermediate series only after completing the final posture of standing sequence,so after Virabhadrasana sequence! :)
