You'll see B players often keep an occasional beat or two with their left hand; this is normal and reflexive. (Been doing that for years!) Looks more like a swipe either just on top of the lower keyboard, sometimes just above.
The truth is he is using a technique called slapping. It adds percussion to the sound. You may not be able to hear it in this live recording, however, in a studio it shows up on the recording. Also, notice the bottom manual is most usually used for comping.

All the components together total around 5 or 6 thousand dollars. Cheap compared to a vintage or reproduction B3, which is around 9 to 20 thousand dollars depending on condition.

Great music, but can any one tell me why the Hammond player flicks the keyboard with his left hand now and again? I can not hear the effect of this.

Sure you can. It's an off beat triplet that adds some feel to the playing. Its there especially at 1:27
