I don't really know what you mean by 'most people', but I'll assume you're talking about in America specifically, even with the fact that morality and ethical conduct are social norms, and vary from place to place. Often it seems that, within our society, people refer to their moral and ethical code as something that was taught to them by parents or have adopted from law. I'd argue that many of these morals come from religious ideals, have been adopted by law, and been accepted as social norms.
Simply having another perspective contradictory to that of the mainstream is not evil; as said before, it's simply another perspective.

Actually, theism is based on "holy" texts. And many "holy" texts do out-right promote violence and killing in some form or another. Atheists do not have "holy" books. Theism, unlike atheism, does in fact kill!
The problem with religious wars is that religion is steeped in myths and superstition, some people were persecuted when they thought the world was round. They aren't persecuted anymore because we've proven it. As long there is a lack of hard fact in religion, there will be fighting I think.
