No no no, in season2 or 3 or whatever Desmond doesn't go to the same alternate reality that we see in season 6. In 'Flashes Before your Eyes' he's with Penny in the reality, but in the reality in season 6 he hasn't even met her.

i think that Charles Whidmore created the Dharma initiative to study the use of electromagnetism in order to kill/prevent the man in black from leaving the island. i think that he is planning to use Desmond to create a huge electromagnetism reaction on a scale much larger than the failsafe explosion, and thats why he tests desmond in episode 11, season 6

Locke may also be jumping like Desmond. As he was also inside the blast chamber created by the blastdoors when Desmond turned the key . There may be a clue to this when Locke is found by Charlie and he can't talk, almost as if he has just been "choked" like he was when Ben killed him later in the series. Both Locke and Desmond are the keys to resolving the game.

Man in Black leaving the island would symbolize what jacob said. The island is like a cork, preventing the evil (MIB) from leaving and if he leaves the island, then the world would effectively end as we know it

Part 2. It will make the man in black end up in the past but in the alternate reality and he will already now what he did to kill jacob and his canidates and he can do this faster and he will then leave the island with it some how sinking and thats how the alt timeline was created. This theory is unlikely but it is a theory nonetheless and i like it.

Alright well here is a great theory that i came up with myself, sine desmond does not apply to the rules of time and space widmore will have him push the donkey wheel. But since he doesnt apply to it, he will open a doorway that connects both timelines, but this can only happen if he gains knowlege of the other timeline. Now by doing this he can send the man in black through it and since we know the donkey wheel made the characters travel through time. Continue to part 2.

Desmond will then have to kill all three of them to save the world. or mabye perhaps TMIB controlls the path of Death (like he did with Charlie) and is bringing it to the world but now desmond must find a way to stop him by telling what will happen like in Kanes mario thery he has played the game aswell over and over.
