Well.... they did give him a cyborg body instead. And the nice doctor Madnar or Pettrovich whatever from the very first Metal Gear game (not MGS) managed to find his old body and stitch him back onto it just in time for Raiden's ex-girlfriend to come back with his son. Nice happy ending.
