That's the problem, the muzzle flash track is actually _below_ the shooting footage. If the shooting footage is on top you can only see what's above it considering it fills the entire space.
In the Chroma options there's a lower and higher threshold that allows you to select how strong or weak you want the effect to be. The black part stays until you move the move the layer of the track because the black represents nothing.

mess with the video track. change it to burn, source alpha, or all the other options and see which one works
