@toranacar ....Yes I could have , but chose not to as I did not want to chase any warpage with shrinking etc. As it was in the corner this should have been ok but it is only on my truck so I wasn't too fussed with it .

Should I remove the windows before I do that or they are strong enough to resist the cutting disk vibration and hammering?? Also, is a blue welding rod good for this job?
@nic12344 ........I would remove the windows for two reasons. No. 1 you don't want to risk breaking them, but in saying that if you have them wound up as in the closed position this will stop them from cracking, which is no different than driving on a rough road.
No.2 which is the most important you don't want to have a hot splatter of weld drop onto them as this will put burnt marks in the glass and you will never remove them. The blue arc welding rod can be used if you remove the blue coat.
Nice job, I see one problem or you did not say. The new metal why you would not coat it with some type or primer, Corrosion coating, weld through coating etc...

With using bulk wire with gas welding do you use any flux if so what kind ?

@ruwithlee1970 .... There is no flux required at all with the wire welding, just the correct flame setting, wire and hand control. Regards.
