Zelda 2 zelda was put to sleep 1000 years ago before all other zelda games and the rule was made before even the split, Wind waker is the same world and same link. it happens 2 years after Wind waker. And when did Hyrule itself become a planet.

@unorthodoxJ First off, Oshus doesn't fly. Second of all, flying whales do not always mean dreams (Levias was quite real :P). Third of all, Nintendo called it an alternate dimension, making it more like Termina than Koholint Island. :P

@BlanFan2O Easy: Nintendo clearly stated from its release that its an alternate dimension. This was their initial excuse for re-using the Ocarina of Time models. Also, Termina doesn't appear on the Z2 map...as it would if it was a neighbour.
This would also have to be to explain why Hyrule didn't witness a giant falling moon, and why it would still exist after moonfall. There are also a lot more subtle details, which I won't discuss, but the biggest reason is because Nintendo said so :P

Nintendo once confirmed that a timeline did not exist and the games were designed as unique and separate stories. Also Eiji Aonuma and Shigeru Mijamoto also said that Zelda games aren't designed with the story in mind. First they think of a unique gameplay style and then create a story to fit that gameplay. I really hope Nintendo doesn't sell out. It will surely limit their creativity

But as to your other point: yes, the games are created with gameplay first and then story is added. This doesn't mean we can disregard the stories, however, nor the official timeline.
I've always liked the idea that the evil wizard and the one that appears when dark link was released was a form of Ahganim. It may not fit officially but this has been in my mind since wayyyy back when I originally played the game.

i think that the portal took tetra and link to a peralel dimension in which ganon is a big octopus thing and the goddesses still exists
