Superman lost a lot of his god-like power in this show so he wouldn't win so easily and to actually have him struggling against some villains.

Besides, when Giganta grows up, her strength and invulnerability increase notably. Imagine you're stronger than Hulk Hogan at your normal size; now, grow up 50 feet and you'll see the result. It's a lot like Susan in the Monsters vs Aliens' movie. Even by giants standards, she and Giganta are quite strong.
