It's been a while since I played through the entire game but isn't that two different cut scenes? The first one being when you arrive at the naval base and the second one the actual ending or so?
Rayne did a very good job during her journey eliminating whole crew of that U-boot - just before WWII began. Good girl! She didn't loose time for idle waiting.
