Watch the actual opening for the deadly fate. The prophecy can also been see in eps 1 but it tells that Sonic and his family will regain the throne when the time is right. Hence the lyrics "Is it time? If she only knew" because she cannot meet her children until then.

You do realize that there are some shows/games/etc that occur in a completely different universe. So the Sonic in Shadow the Hedgehog isn't the same as the Sonic in Somic Underground. Hell, SU is the only one where Sonic has siblings so it's obviously not suppose to tie into any of the others.
