well you have to restart your gimp and if that doesn't work try uninstalling gimp themes then re-install then apply the theme and start gimp again if it doesn't work let me know.
Would be good if you told me a little bit more of what you're trying to do.
If I get you right you're using alpha to logo in the filter menu.
You could do the following:
Go to image - duplicate and then do alpha to logo on the duplicate image. Then make all the layers you don't want invisble. The white background for instance. Then go to edit - copy visible and then on your original image go to edit paste and move it to the right place.
i dont know if you can see my thumbnail on my page. but i make party flyers. i usually do the titles last. i like the effect of the glowing hot filter. and i want to apply it to my titles. but once i apply the filter to my title. every thing around it thats not included in that text layer disappears. ill try it your way at let you know the outcome.

Can you do a video on fliters. im doing a flyer. and every time i do a alpha to logo. it makes the rest of the flyer disappear. any help?

Yeah , it can do that. Sort of depends on what logo you are using.
