The reason why China would not want the Uygur's independence is because of a geo-political reason. Xinjiang was under control of China's last Imperial Dynasty, so the PRC would naturally want to control that region as well even if it's not right.

Even now my Uyghur friends are pround of that war because they think they have done a great contribution to create the new political power in China.
