This song is a perfect example: the lyrics portray a very general sense of trying to break away from something and still feeling connected to it, even after "the snake is drowned." Now that something can actually be a drug addiction, a relationship; or in Maynard's case, how his son changed him for the better.

As if any TOOL song is about just one subject, I think you can safely assume the natural analogy it's intended to appear as would be drug use.
