You can first get her just before Junon in a random encounter in the forests. She has an optional subplot in the Wutai area after obtaining the Tiny Bronco, after which she rejoins the party. You aren't allowed to leave the area until the enounter has been dealt with though, so there's no way, once acquired, for her to be left behind.
@Aranexorsist i thought you get Yuffie regardless in 7? either before or after she steals all your materia's, i thought Vincent was the only one you had to go out and get
@HmoobHer559 I don't think so. I could be wrong though, I always grabbed her in the forests before you get to Nanakis hometown. Pretty sure you can get her before that in the Juno area though.
@HmoobHer559 Although come to think of it I've seen a video of somebody getting her for the first time in a forest using a golden chocobo and you can't get a golden chocobo until way after she steals your materia, so I think shes optional.
@skullkid325 ahh, gameshark maybe? or something like that, but still i always thought she joins you after she steals your materia and runs to her town, then we save her from that rapist guy who kidnapped Yuffie and um forget that blonde chick's name thats from the Turks

I'm not 100% sure to be honest, she's one of my favourite characters so whenever I do a playthrough I always get her pretty early. I'll start a new game and find out =P

Oh, also, this theme is actually known as "Descendant of the Shinobi", not "Yuffies theme" as some people call it, though it is Yuffies theme.
