I always believed that Primus accidentally killed the organic life he crashed into after his battle with Unicron and reformed it into Cybertron. Rather than just be a Transformer like Unicron, he created the original 13 to begin to repopulate the planet. After one became the Fallen, the Quints took over the original 12 and mass produced them accordingly. It fits if you allow it since Hasbro's official canon says there are constants in the multiverse of Transformers.
The Allspark-Primus-Quintisons stories work if you say Primus took up residence on an organic planet, and then transfered his life essence and knowledge to the All-Spark, and created the orginal thirteen transformers/dynasty of primes to protect it, the Quintisons arrived after the Fallen had been defeated, and turned Cybertron into a factory, using the All-Spark's power to create their two product lines, who inturn rebelled and started the Cybertronian Civil Wars for control of the All-Spark
As far as the Constructicons go, this kind of conflicts with Omega Supreme's tale, but one thing is certain, Megatron is responsible for them joining the ranks of the decepticons and creating Devastator.
I think the robots talking to Rodimus are the past Prime's, Autobots who have joined with the matrix when they died. Kinda similar to the Avatar cycle from Avatar: The Last Airbender.

The guy that wrote "The Secret of Omega Supreme" gave them one, not realizing that one was kind of given to them. Although since it was basically a throw away line(after all, Megs claimed he built them on Earth, it could be claimed that he built them the same way Starscream built the Combaticons on Earth, namely giving them new bodies), it made for an easy retcon.

If nothing else, they where probably just generic Decepticons; after all, look how many of the Seekers there where. Most likely none of them. They're just Cybertronians throughout the years, rather than necessarily being the 13. We can't assume any of these robots or events (transforming, holding the Matrix, etc) are firsts.

I used to love the Transformers G1 series when I was growing up. But Yes, I do agree, they should have stayed whith the concept of Vector Sigma. Unless, Vector Sigma created Cybertron and the Quentessans or they (the Quents) came to Cybertron to further build more robots. I think that the creators of Transformers G! series 4&5 initially wanted to add more variety and the concept of space fighting involving the Transformers. This was also the era of Star Wars and Star Treck.

I've heard that before but have yet to see anything to back it up. We're talking about an artifact older than anyone can recall, imbued with the accumulated wisdom of the Autobots, and you're basically saying it comes down to "luck" - whoever grabs it first. That's problematic (eg: Alpha Trion is shown being passed the Matrix without becoming leader) but more importantly, unlike Optimus' disembodied voice at the end, it's anti-supernatural.
And it ignores Optimus' speech about "one day an Autobot shall rise from our ranks".
Let me put it another way: you're correct, Optimus chose Magnus, it was going to be him, the Matrix was all ready for him, he'll lead them into the future, Magnus is The Man. The movie continuity is the only continuity in which Bumblebee can't talk, and that condition is shown to be temporary. I take that, by "Hotshot," you mean Hot Shot from Armada. Whether or not movie Bumblebee is inferior to Armada Hot Shot is difficult to say; the two continuities are so different. But I think it's safe to say that most people would put Optimus Prime over either of them whatever iteration of the character is in question.

It also appears to contradict Megatron creating the Constructicons on Earth, when here it's presented as them creating him on Cybertron (there are possible explanations, such as Megatron bringing them to Earth and RE-building them).
Maybe the inconsistency is simply as an oversight, since there's a lot of animation errors in Five Faces of Darkness (the most hilarious is Cyclonus announcing he's going to bring back Galvatron, a crowd of decepticons cheers, and Galvatron is among them!)
I found a better image of the scene and indeed the guy behind the table on the left does look like Load Hauler. However, I've noticed another Constructicon behind the table on the right - looks like a Mixmaster clone to me. Gotta love AKOM!
There is a possible explanation to that too. The Constructicons resided on Cybertron before the Transformers coming to Earth. But, prior to the departure of Cybertron, it is theorized that the original Constructicons were destroyed. So, later on Earth, Megatron recreates them.
That's the prevailing theory, but it has problems of its own. "The Secret of Omega Supreme" shows the Constructicons were on Cybertron (Earth-style vehicles btw) but weren't evil until Megatron got them with his Robo-Smasher. So why did they create Megatron?
There's other theories that try to explain it: brainwashing, duplicate Constructicons, multiple deaths/faction changes, but it gets tenuous quick; at some point you just have to go, it's a cartoon, it has bad continuity/animation sometimes.

There's other theories that try to explain it: brainwashing, duplicate Constructicons, multiple deaths/faction changes, but it gets tenuous quick; at some point you just have to go, it's a cartoon, it has bad continuity/animation sometimes.
