@Vannamelon I'd suggest finding the names and locations of the original sound files. Then splitting these up to match the ones they are replacing. change the names of the new files to those of the originals and place in TF2 where the originals would be (they don't always show up, I'd suggest using GCF Scape to find the originals.)

@Vannamelon Well it's most defiantly possible to mod sounds to the game. All you gotta do is splice you're voice overs here, go to the game files and swap the data out with your personal audio and BOOM, Fluttershy voice replaces Medics or whoever elses voice.
