The number on the far left does indeed stand for "days remaining." Likewise, the middle for hours, and the far right for minutes.

If I had to guess what this timer is counting down to, I wouldn't know what to say. I'm pretty sure the timer is referring to when the MC arrived in Inaba, which was early morning (08:00). Then again, that's assuming from PST. In which case, it's probably when the events of P4 begin to occur with the arrival of the MC.
