If you view the lyrics in a more abstract way as opposed to taking them in a more direct, literal way, they will make more sense, and will no longer seem like a bash on religion. The only reason that religion is mentioned, is that it (religion itself) creates segregation between groups and violent disagreements. He isn't saying having beliefs is bad.
