In the manga this was originally going to be based off of, Hub Style Megaman could destroy various parts of the Cyberworld and killed Bass, only to have him ressurect, die, and ressurect again. Final three volumes, Bass, Megaman, and others team up to take down Nebula Grey. MEgaman somehow summons Gregar and Beasts out for massive damage. Eventually, in the Underground, Falzar shows up during the war for the program that can kill it. Bass uses Get Ability. Bam! Falzar and Bass beastout.

Yuri is in fact evil until sometime during Stream, when she is marked by Duo's seal and becomes one of those gifted with Cross Fusion. Exactly when that takes place I'm not sure, since the fansubbers haven't yet gotten to Stream and aren't likely to anytime soon.
