Want to know a funny thing - I finished the game like this anyway - as in I thought killing Vader was what I was supposed to do.
As in, I saw the rebels in trouble, and I saw Vader dying, and I made the subconcious decision that I was supposed to kill Vader, rather than save the rebels.
I was thinking, this is a really surprising ending!? When I did it. Then I went on wikipedia, and realised, I'd done the alternate ending by accident.

one explaination he was cloned and the clone died because his bodie would be all scared up after he got out of the suit in the TFU 2 trailer he is not scared up
In the 1st he started out evil and started drifting toward the light, and in the trailer of the 2nd he is simply concentrating on the battle ahead, nothing implies that he is good or bad. (It was left open for a reason, if you had the choice in the 1st, you will have in the 2nd as well.)
And the clone idea is not a bad one. Also there might have been additional clone bodies for Marek.
Why does everyone say he's dead? Have you seen the TFU 2 Trailer? HE'S ALIVE. You get to play as him and the sequel takes place after the events of the first one. Unless you're saying he is dead throughout the 4,5,6 as he doesn't appear.

My theory is that The real Starkiller was cloned after vader threw him out the window and in the end the clone is the one to die while the real Starkiller reappears in TFU 2.
when the emporor tells you to kill vader on the last level you have to chocies to run to the emporor or fight him or jump down where you threw vader and kill him
after the first fight with vader. and the emperor said:YES KILL HIM HE WAS WEAK BROKEN. (etc) and he attack kota. you can run to him or you can jump to vader. and fight with vader again. after that fight you will get 2 things. this movie. and a new costume. (Sith stalker armor)

That's highly unlikely. The official ending (canonical) is the light side (because of The New Hope) so Galen is dead.
