I got my backlash compensated perfect at 20% like you have shown and the acceleration is at .005 however when I change to 100% or any other percent other than 20 my backlass goes back to where it started at around .006. I guess its ok to leave it at 20% but it makes a knocking noise and I am not sure if this is goo for the stepper ? Do you have any suggestions.

Thanks for sharing your backlash tips. I am new to Mach myself leaving DOS behind now lol. Nice setup you have there as well. Added this to my favs for future reference as I already know my mill has BL of .004 - .006" on all axis but I hope to adjust some of this out when I do a strip down before setting it up for Mach to run. Just a Sherline mill with a xylotex board and 130 oz steppers. Hope the tuning goes well and easy with Mach. Thanks again.
Did you ever fix this problem? I am also getting mildly warped circles out of our mill.

what is the coolant you are using? the specific brand?
are you running carbide?

flat spots are from missing steps. either you have a stepper binding or you have a gear or pulley slipping on the shaft.
