Well in SC1 you would see the air move if that makes sense. So if that's still the case in SC2, your opponent would see your invisible units because of the movement.

Check out BB Flashback if you want to try out another program that might not have the same problems as Fraps. It has the function to sync the screen recording with other recordings done at the same time (microphone, webcam), which will help out quite a lot if you want to add in some video footage of you as well.
