As time passed on, though, Zero created an AI network that would pretty much be "The Patriots"; Zero did this after Big Boss left the group (having learned of his body being cloned). Zero, however, is likely the main antagonist of the Metal Gear series.

Realistically speaking, The Patriots & The Philosophers were a story arc that Kojima never thought about when the first Metal Gear games were released. The Patriots would be introduced in 2001, then would be expanded upon in 2004, and finally revealed in 2008.  So, you can imagine that they have existence in the previous MG games. They've just never been heard of by any of us.

Was gene part of his plan, his agent, and why if zero was big bossess friend send him to whatever and alike, po ops kidn of does not fit into mgs 4 or slike. It is unclear if gene was talking about the patriots when he said about a gropu moving un detected and having say in world events, so he knew of zero and his plans, etc?

Naked Snake or big boss was unaware that the mission was set by the philosophers to kill the boss and retrieve the their legacy. it wasn't until Eva explained to him the whole drama by tape that he was used.

For ocelot he's a philosophers turn patriots spy when he was young. later on in MGS2 liquid snake took over ocelot's body and used his brain to look for the philosophers and destroy them.

Is Boss motivation, that she doesn't have any hope anymore for a world and personal change, and embraces her "puppet" place in the world, just as she assumes Snake must do as well? There is a biblical quote that paraphrased goes as "When I was a child, I thought as a child. But when I became a man, I put away childish things". Perhaps one day humanity as a whole will perceive what the Boss did when she was in space and looked back to Earth, and be able to remain a child in endless wonder for it.
