To give you a precise answer, I need know the exact output format you chose. Certain output formats are more stable than others. You can trying changing your output format to DivX, it's usually more stable. Please tell me which output format you chose for combining your videos, I can give you a better answer and solution.

i'm combining two .mp4 files and have tried outputs of: .wmv .mp4 .avi and I have now tried DivX all with the same result.

If the output is still not sync, you can modify the Frame Rate setting which can be found on the right, in the Advanced Settings panel. Enter a value like, 10, 15 or 20. Generally, one of those will work. And you need to highlight the loading item in the program first before modifying anything.
