Sam said he could tell her the secret. he didnt tell her directly (well he did but it was before he beleive any of it) and he made her guess. since he didnt say, "Hey Bella im a werewolf!" he just gave her clues. he is in trouble, but he shouldnt be.

The order of the Alpha was to not "tell" the secret but Jacob had already told so if she guessed he wasn't doing anything. If Jacob had not told Bella then she couldn't have guessed and then she would have to remain in the dark about Jacob. (I think that Jacob would have found a way to tell her anyway, don't you?) Jacob loves Bella and wants her to know the truth and love him for all he is and not just part of him.

Sam's Alpha authority can quite obviously only cover the direct orders he gives. Sure its a rule that they can't tell anyone, and sam gives his Alpha order on this, his direct order being that Jacob can't tell anybody about the secret. But he had told her BEFORE he had the Alpha order, way back when Bella and Jake first met, and he just reminded her of the conversation and made her guess. Hey presto! No Alpha command broken.

Bella is different than other humans. She's already a part of the supernatural world the werewolves live in because she was involved with the Cullens. They know she can keep a secret, so Jacob wouldn't get in as much trouble if she'd been completely unaware of them.

Plus, the pack knows just how horrible Jacob feels for acting like he has around Bella, so I think they're more willing to accept that it was just inevitable that he would let her find out at some point.

He can get away with it because he doesn't disobey the command. The command is to not tell anyone and he doesn't tell her. He just gives her hints. It's like finding a loophole in a contract or something. If Sam had said he couldn't even hint at being a werewolf, then he wouldn't have been able to give her hints. The command has to be really specific otherwise you can find ways around it.
